Bruce Wayne (David Mazouz) is summoned by Selina Kyle (Camren Bicondova) through a letter, but she denies sending the letter and orders him to stay away from her. Bruce later realizes the letter was sent by 514A (also David Mazouz), who drugs him and usurps his identity, while the real Bruce is sent to a faraway dungeon. Jim Gordon (Ben McKenzie) reconnects with his uncle Frank (James Remar), who attempts to persuade him to become a member of the Court of Owls. Nygma attempts to build a name for himself by sending the police on goose chases while also picking Lucius Fox (Chris Chalk) as a potential arch-nemesis. After speaking to hallucinations of Oswald Cobblepot (Robin Lord Taylor), Edward Nygma (Cory Michael Smith) decides to let him go and embraces his new persona as the Riddler. Meanwhile, Oswald wakes up in the apartment of Ivy Pepper (Maggie Geha) after surviving the gunshot wound.

The G.C.P.D. struggles to contain the riots committed by Jerome Valeska (Cameron Monaghan) and his followers after the blackout initiated by Jerome. Unsure of what Jerome’s motives Jim Gordon (Ben McKenzie) and Harvey Bullock (Donal Logue) consult with Leslie Tompkins (Morena Baccarin) who was the last person at the G.C.P.D. to have talked with Jerome. They identify that his target is Bruce Wayne (David Mazouz), whilst over at Wayne Manor Jerome kidnaps Bruce and takes him to the circus, where he plans a theatrical execution in front of his followers. Accompanied by Alfred Pennyworth (Sean Pertwee), Gordon and Bullock lead the G.C.P.D. Strike Force to the circus. Bruce escapes and fights Jerome in a house of mirrors, but resists the urge to kill him; Jerome is subdued by Jim who literally punches his face off before returning Jerome back to Arkham Asylum. Meanwhile in all the mayhem, Barbara Kean (Erin Richards), Butch Gilzean (Drew Powell) and Tabitha Galavan (Jessica Lucas) threaten Oswald Cobblepot (Robin Lord Taylor) into helping them find and kill Edward Nygma (Cory Michael Smith) ; realizing he truly loves him, Cobblepot refuses. However it is all a ruse as Nygma reveals that he planned to make him realise he is incapable of love. Despite Cobblepot having proven otherwise, Nygma cannot reconcile Cobblepot and the death of sweet innocent Isabelle and at the docks shoots him. With order restored to the city of Gotham the Court of Owls begin to enact a new scheme as they prepare the Brucelgänger, 514A (David Mazouz) for action, Jim is reunited with his uncle Frank (James Remar) – a secret member of the Court of Owls.

When the reanimation of Jerome Valeska (Cameron Monaghan) fails, his follower Dwight Pollard (David Dastmalchian), impatient for change, cuts off Jerome’s face and wears it as a mask to lead the Jerome cult to take over the Gotham news station and begin their awakening of chaos and destruction across Gotham. Meanwhile, Edward Nygma (Cory Michael Smith), Barbara, and Tabitha continue their manipulation of Oswald Cobblepot (Robin Lord Taylor); just as Bruce Wayne (David Mazouz), Selina Kyle (Camren Bicondova) and Alfred Pennyworth (Sean Pertwee) also realise that they have been deceived and conned by Selina’s Mum, Maria (Ivana Milicevic), which leads to a distraught Selina confronting her mother and Bruce as she learns that he suspected this but didn’t tell her to protect Selina from the painful truth. However, Jerome, now at the GCPD after his body was found, awakens belatedly at the Precinct and plans his next move in front of his audience of one – Leslie Tompkins (Morena Baccarin). As the police manage to stop the cult and arrest Dwight, Jerome comes looking for his face and abducts Dwight. After reattaching his face, Jerome ignites explosives that kill Dwight and knock out Gotham’s power, causing a citywide blackout.

Investigating the discovery of a briefly reanimated corpse, Jim Gordon (Ben McKenzie) and Harvey Bullock (Donal Logue) pursue ex-Indian Hill employee Dwight Pollard (The Dark Knight’s David Dastmalchian). But in the wake of Mario’s death, Leslie Tompkins (Morena Baccarin) confronts Jim in the G.C.P.D. over his killing of Mario and screams for him to be arrested. Jim remains free and a vengeful Carmine Falcone (John Doman) and a bitter Lee send Victor Zsasz (Anthony Carrigan) and the Zaszettes to kill Gordon. However, unsure of her actions Lee visits Barnes in Arkham and after seeing what the virus has done to him, Lee realizes Gordon may have been justified and persuades Falcone to reluctantly call off the hit. Elsewhere Oswald is preparing for an important live TV interview but starts to become unhinged by ghostly sightings of his beloved father Elijah Van Dahl (Paul Reubens). On the day of the interview his ghostly father sends a message leading him to kill his deputy chief of staff and under stress Oswald Cobblepot (Robin Lord Taylor) starts to throw insults at Gotham’s citizens during the live interview, unaware that Edward Nygma (Cory Michael Smith) is orchestrating his downward spiral. Despite all this commotion at City Hall, SelinaKyle (Camren Bicondova) accepts her mother Maria (Ivana Milicevic) back into her life over dinner with Bruce Wayne (David Mazouz) and Alfred Pennyworth (Sean Pertwee). As the sun shines on Wayne Manor a crystal owl in one of the Manor’s many corridors reveals an unexpected secret. Elsewhere in Gotham, another secret is about to be revealed as Pollard plans to resurrect another corpse, one that can’t help but smile.

Infected by Alice Tetch’s blood, Mario Falcone (James Carpinello) vows to make Leslie Tompkins (Morena Baccarin) hate Jim Gordon (Ben McKenzie) and orchestrates a series of events to make her believe Gordon is trying to sabotage their wedding. The plan works and, just before the wedding, she vows never to see Gordon again. On their honeymoon, a deranged Mario attempts to kill an oblivious Lee, but Gordon arrives and guns him down, much to her shock. Barbara Kean (Erin Richards) informs Edward Nygma (Cory Michael Smith) that Oswald Cobblepot (Robin Lord Taylor) killed Isabella because he’s in love with him; after verifying this information, Barbara and Nygma plan to betray Cobblepot and usurp his power in the mob. Bruce Wayne (David Mazouz), Selina Kyle (Camren Bicondova), and Alfred Pennyworth (Sean Pertwee) use the key to open the Court of Owls’ vault and steal its contents – a crystalline owl statue – but are intercepted by Talon; Selina’s mother (Ivana Milicevic) reveals herself and helps them kill Talon.

Bruce Wayne (David Mazouz) learns the gang who’s after the key is out to destroy the Court of Owls and is therefore not his enemy. Soon after, Talon murders the gang leader. When Mario Falcone (James Carpinello) is targeted by assassins, his father Don Carmine Falcone (John Doman) deduces that the Court is responsible and successfully blackmails them into ceasing their attack. Edward Nygma (Cory Michael Smith) kidnaps and tortures Butch Gilzean (Drew Powell) and Tabitha Galavan (Jessica Lucas) before discovering that they are not responsible for Isabella’s death; showing remorse after cutting off Tabitha’s hand, he allows them to go to the hospital. After investigating the matter, Barbara Kean (Erin Richards) realizes Oswald Cobblepot (Robin Lord Taylor) killed Isabella and plans to use the truth to stage a power grab. Jim Gordon (Ben McKenzie) says one final goodbye to Leslie Tompkins (Morena Baccarin) before her upcoming wedding to Mario. When Mario sees Lee with Gordon from a distance, he bursts into a fit of rage and exhibits symptoms of the Tetch virus.

After a showdown, Barnes is arrested and incarcerated in Arkham Asylum. Following the murder of Isabella (Chelsea Spack) by Oswald Cobblepot (Robin Lord Taylor), a distraught Edward Nygma (Cory Michael Smith) suspects Butch Gilzean (Drew Powell) for the act; Cobblepot promises to help bring retribution to Butch. Ivy Pepper (Maggie Geha) reveals herself Selina Kyle (Camren Bicondova) and Bruce Wayne (David Mazouz) in her new adult form. However, she is being followed by people seeking to kill her for a necklace she stole. The three of them escape and later find the necklace’s original owner dead and the necklace is revealed to contain a key.

However, his psychosis overpowers him when he learns Dr. Maxwell Symon (William Abadie), a killer he arrested, has been released thanks to his powerful connections. Losing faith in Gotham’s justice system, Barnes plans to murder criminals in Gotham starting with Symon who he throws through a wall to his death. But before Symon dies he reveals his killer to a newly installed Detective on the GCPD.

Valerie Vale (Jamie Chung) recovers from her gunshot wound, but ends her relationship with Jim Gordon (Ben McKenzie), knowing he manipulated Jervis Tetch (Benedict Samuel) into shooting her instead of Leslie Tompkins (Morena Baccarin). Meanwhile Tetch’s plan for revenge is not over, he breaks into the morgue and drains the blood from his sister Alice’s corpse for use on the elite of Gotham . However, as Jim tries to catch Tetch he is exposed to the powerful “Red Queen” hallucinogen, that shows Jim three parts to his life as they might become or might have been – a war-torn GCPD, a life married to Lee with two children, and an encounter with his deceased father. Jim is rescued from the Red Queen’s effects by Mario Falcone (James Carpinello) who bring him back to consciousness. Elsewhere, before his attendance of the “Founder’s Dinner” Oswald Cobblepot (Robin Lord Taylor) attempts to manipulate Isabella (Chelsea Spack) encouraging her to break off her blossoming romance with Ed Nygma (Cory Michael Smith), but to no avail. As Captain Barnes (Michael Chiklis) questions a suspect over the break-in at the morgue he again loses control; but he and Harvey  Bullock (Donal Logue) deduce Tetch’s plan to spread the virus at the city Founders’ Party, and arrest him in time. Gordon decides to honor his father’s wish, who had encouraged him to better protect Gotham, by re-joining the GCPD.

Jervis Tetch (Benedict Samuel) begins his revenge on Jim Gordon (Ben McKenzie) for the death of his sister Alice as he kidnaps and hypnotizes several civilians into life-threatening situations. He forces Jim to choose whom he will save. Meanwhile, Oswald Cobblepot (Robin Lord Taylor) realizes his true feelings for Edward Nygma (Cory Michael Smith) and plans to confess his love to him, but a familiar face comes back into Nygma’s life. As Tetch makes his game more personal, the stakes get higher for Jim as Tetch later kidnaps Valerie Vale (Jamie Chung) and Leslie Tompkins (Morena Baccarin). At a macabre tea party he again forces Gordon to make a choice. This time he asks who “Who do you Love?”, “Who should I kill?”; as Jim answers a single shot rings out  as his choice is made.

The term of the new mayor of Gotham, Oswald Cobblepot (Robin Lord Taylor), starts well, but begins to be undone as a new Red Hood Gang appears and openly destroying his newfound achievements, challenging his authority. Edward Nygma (Cory Michael Smith) hits the trail of the Red Hoods and soon discovers that Butch Gilzean (Drew Powell), after killing his gang, is behind the new version of the group as part of a scheme to undermine Ngyma’s influence with Penguin and establish himself once again as Cobblepot’s right-hand man. At a celebratory party in the new mayor’s honor, Bruce Wayne (David Mazouz) tells Selina Kyle (Camren Bicondova) how he feels about her, but is not sure how Selina feels towards him, as he reasserts his feeling towards her they both share a kiss. Meanwhile, Nygma, who has Tabitha Galavan (Jessica Lucas) hostage, confronts Butch and manipulates him with the promise of power but only if he kills Cobblepot. As he executes the plan he is exposed as the leader of the Red Hood gang and is betrayed by Nygma. Back at the GCPD, Captain Barnes (Michael Chiklis) who was previously exposed to the blood of Alice Tetch (Naian González Norvind) blood asks Leslie Tompkins (Morena Baccarin) about the tests on the blood as he begins to find his feet and a newfound strength from within. Elsewhere in Gotham, Jervis Tetch (Benedict Samuel) mourns his sister’s death and plots revenge against Jim Gordon (Ben McKenzie).

Subject 514A, (David Mazouz) assists Selina Kyle (Camren Bicondova) in robbing a bar and rescues her when she is captured, but she sees the scars on his body and identifies him as an imposter. Five admits he wanted to experience a normal life by socializing with someone, but Selina reassures him that he is more normal than he thinks, and they kiss. Jervis Tetch (Benedict Samuel) hypnotizes the wrestling Tweedle Brothers to help him break into GCPD and kidnap his sister Alice (Naian González Norvind), but Jim Gordon (Ben McKenzie) and Harvey Bullock (Donal Logue) track them down. Gordon finds himself still under the suicidal influence of Tetch’s hypnosis; realizing his suicidal urges are connected to his issues with Lee, Gordon overcomes them and breaks the spell. Alice falls and is impaled on a pipe, leaving a grief-stricken Tetch to escape. While investigating the crime scene, Captain Barnes (Michael Chiklis) becomes infected by Alice’s dripping blood. Oswald Cobblepot (Robin Lord Taylor) bribes campaign officials to buy the election, but Edward Nygma (Cory Michael Smith) takes the money back; to Cobblepot’s shock, he wins the election anyway, and realizes Nygma wanted to show him that the people genuinely want him as Mayor. Five bids farewell to Bruce Wayne (also David Mazouz) and tries to leave Gotham, but is kidnapped by the Court.

Bruce Wayne (David Mazouz) takes in his doppelgänger—subject 514A, a.k.a. “Five” (also David Mazouz) —who demonstrates impressive fighting skills, an imperviousness to pain and worrying signs of impersonation. Hypnotist Jervis Tetch (Benedict Samuel) hires Jim Gordon (Ben McKenzie) to find his sister Alice (Naian González Norvind), an Indian Hill escapee whose blood contains a virus. After he tracks her down, following the dead bodies and burning properties, Alice tells tells Gordon she wants nothing to do with her brother. When Gordon questions Tetch, Jim is exposed to his power of hypnosis leading him to attempt suicide. Alice saves Gordon, who then brings her into GCPD custody. Elsewhere, Leslie Tompkins (Morena Baccarin), back in Gotham with her fiance Mario (James Carpinello) is offered her old job back at the GCPD by Barnes. In the meantime Oswald Cobblepot (Robin Lord Taylor) begins his plotting to replace Mayor Aubrey James (Richard Kind) and run for mayor on a platform to ironically clean up Gotham’s corrupt system; to aid with his campaign, he has Edward Nygma (Cory Michael Smith) declared legally sane and released from Arkham. As Lee and Mario head out to dinner and settle into their new life in Gotham a very familiar face joins them as their dinner guest.

Bruce Wayne (David Mazouz) is brought before the leader of the Court, a woman named Kathryn (Leslie Hendrix), whom he recognizes from various Wayne functions. He is ordered to cease his investigations into them, Wayne Enterprises, Indian Hill and the deaths of his parents, to which he obliges in exchange for the lives of those closest to him. Ivy washes ashore as a grown woman. Fish Mooney (Jada Pinkett Smith) captures Harvey Bullock (Donal Logue) and uses her powers to make him lead her to the secret facility holding Professor Hugo Strange (BD Wong). Jim Gordon (Ben McKenzie) makes a deal with Fish to help her escape with Strange if she hands over Harvey. But Gordon informs Oswald Cobblepot (Robin Lord Taylor) of her escape route. Penguin prepares to kill her but, when she reveals that she let him live because he was her greatest creation, he lets her go. The mob breaks into the facility and kills some of Fish’s monsters. Valerie Vale (Jamie Chung) visits Gordon about his deal with Fish and they share a kiss. Bruce’s doppelgänger breaks into Wayne Manor. Meanwhile, Leslie Tompkins (Morena Baccarin) returns to Gotham.
