As Bruce Wayne (David Mazouz), Lucius Fox (Chris Chalk) and Alfred Pennyworth (Sean Pertwee) renew their investigation into the murder of Thomas and Martha Wayne they come across a reference to Pinewood Farm on Wayne’s now fixed computer. Their enquiries lead them to a remote cabin where they find a genetically altered, former inmate of Blackgate Prison called Karen Jennings (Julia Taylor Ross) who was experimented on at Wayne Enterprises by a scientist known only as the Philosopher. At the same time Jim Gordon (Ben McKenzie), with a little assistance from Barbara Kean (Erin Richards) who is attempting to make amends with Jim, discovers that the person who contracted Matches Malone was also the Philosopher. Jennings offers to identify the mystery man just as Hugo Strange (BD Wong) sends a newly suited Victor Fries (Nathan Darrow) to kill her in order to cover up his illegal experiments. Meanwhile Lucius Fox makes a shocking revelation that the Philosopher is one of Thomas Wayne’s former friend’s from project chimera. Jim instantly identifies him as Hugo Strange. However unnatural tests are coming to fruition under Indian Hill, as Hugo Strange’s resurrection project finally begins to work and an unexpected someone rises from the dead affirming the name Azreal, Azreal, Azreal.

Jim Gordon (Ben McKenzie) remains on the run from the law as he tries to clear his name of the murder of Officer Carl Pinkney. With the help of his former partner Harvey Bullock (Donal Logue), Jim breaks in to the G.C.P.D. and steals his case file which contains the recording of the anonymous phone call to Internal Affairs. In an attempt to deduce the identity of the mystery caller who framed him, Jim approaches Ed Nygma (Cory Michael Smith) for help. However, Jim quickly deduces that all is not right with Ed as his strange behaviour alerts Jim to the possibility that he was involved. This is confirmed when Dark Nygma tries to kill Jim who manages to escape and entrap The Riddler down in the woods with the help of Selina Kyle (Camren Bicondova), Harvey Bullock, Bruce Wayne (David Mazouz) and the G.C.P.D. Meanwhile, with Ed Nygma arrested, Jim refuses to return to the G.C.P.D. and restarts his investigation into the Wayne murders. As Jim makes a call to Leslie Thompkins another female acquaintance, Barbara Kean (Erin Richards), seemingly cured of her mental illness is released from Arkham Asylum by Professor Hugo Strange (BD Wong) and Ms. Peabody (Tonya Pinkins). Elsewhere in Gotham, Oswald Cobblepot (Robin Lord Taylor) is also beginning to learn a new truth about his step-family’s role in his father’s death. As he awakens from his conditioning in Arkham he truly believes that revenge is best served sold as he serves up a meal that the Van Dahl’s will never forget. At Wayne Manor the sound of a computer rebooting offers Bruce the promise of another truth but one that comes with a very personal cost.

Jim Gordon (Ben McKenzie), incarcerated in Blackgate penitentiary is subject to the dull repetitive regime of prison – eat, sleep, exercise, repeat – that is until he is removed from protective custody into a new section of Gen. Pop. called “The Worlds End”, where his life is threatened by vengeful convicts and the Prison Warden Carlson Grey (Ned Bellamy), an old friend of Commissioner Loeb. As Jim fights for survival, with his new friends on the inside the prison guard Wilson Bishop (Marc Damon Johnson) and convict Peter “Puck” Davies (Peter Mark Kendall); his old friend and colleague Harvey Bullock (Donal Logue) looks to help Jim from the outside enlisting the assistance of Carmine Falcone (John Doman) in a successful attempt to break Gordon free from Blackgate. Outside of Blackgate and again back on the run, Gordon is given a safe house in Gotham so he can find Leslie and clear his name. Meanwhile, Oswald Cobblepot (Robin Lord Taylor) grows steadily closer to his Father as they both exchange stories about their past. As Oswald reveals to Elijah Van Dahl (Paul Reubens) his previous criminal activities as the Penguin, Elijah informs him of his failing health and forgives Oswald of any wrongdoings. However, as Elijah’s heart condition worsens and his intentions of changing his will in favor of Oswald become clear to his wife Grace (Melinda Clarke) and step-children Sasha (Kaley Ronayne) and Charles (Justin Mark), they move forward with their own plans for the extended family that have tragic consequences.

Paranoid that Jim Gordon (Ben McKenzie) suspects him of killing Kristen Kringle, Ed Nygma (Cory Michael Smith) begins a dangerous game of cat and mouse around Gotham. In the meantime, Oswald Cobblepot (Robin Lord Taylor) tries to adjust to life out of Arkham Asylum and visits his old friends to make amends. Whilst at his Mother’s grave he crosses paths with Elijah Van Dahl (Paul Reubens), who is revealed to be his father. Van Dahl recounts the history of him and Gertrude to Oswald and welcomes Cobblepot into his family. As Gordon and Harvey Bullock (Donal Logue) investigate a trail of brain teasers and clues at the Gotham Museum of Art, an anonymous tip-off prompts Internal Affairs to reopen the case against Jim Gordon’s possible involvement in Theo Galavan’s murder. As Jim’s past confronts him, Ed Nygma’s paranoid plan takes shape, and the Riddler frames him for the murder of the anonymous informer, a member of the GCPD Strike Force, whilst revealing his role in the brutal death of the former Mayor of Gotham. Gordon is arrested by Captain Barnes (Michael Chiklis) at the GCPD and, after a trial, Gordon is determined guilty and sent to Blackgate Penitentiary. All the while Bruce Wayne (David Mazouz) and Selina Kyle (Camren Bicondova) navigate and survive (just) the streets and criminals of Gotham’s underworld with the help of the green fingered Ivy Pepper (Clare Foley) and Barbara Kean (Erin Richards) awakes from her catatonic state at Arkham Asylum.

However, a bemused Oswald is unleashed on Gotham unaware that Professor Strange still has a plan in store for him. Ed Nygma (Cory Michael Smith) is also beginning to concoct plans of his own towards a certain Jim Gordon (Ben McKenzie) after uncollected paychecks has Leslie Thompkins (Morena Baccarin) and Jim asking uncomfortable questions about the whereabouts of Kristen Kringle (Chelsea Spack) and her disappearance from the G.C.P.D. Meanwhile, Alfred and Selina help Bruce Wayne (David Mazouz) on his investigation to find his parents’ killer Patrick “Matches” Malone (Michael Bowen). After Alfred (Sean Pertwee) is forced into fight in an underground fight club landing him back in hospital Bruce must continue the hunt alone. He locates and confronts Malone, who appears to confess his involvement in the murder of Bruce’s parents. But despite vengeance being close, Bruce steps back from killing Malone and instead takes a surprisingly different path that will put him on the road to a life of defending Gotham.

Penguin (Robin Lord Taylor) finally meets Hugo Strange’s techniques as he is forced into intensive psychological treatment, under the supervision of Miss Peabody, to pacify Oswald’s aggression. However, Professor Strange (BD Wong) is also keen to meet a particular scientist by the name of Dr Victor Fries (Nathan Darrow) in order to learn his cryogenic formulas and techniques. His chance comes as Captain Barnes (Michael Chiklis), Jim Gordon (Ben McKenzie) and Harvey Bullock attempt (Donal Logue) to capture Victor at Arkham Asylum where they set a trap involving his terminally ill wife, Nora Fries (Tonya Pinkins). As Victor breaks in he does a deal with Hugo, in exchange for a vial of his cryogenic formula Strange will allow Victor, now clad in his new armored suit, to escape Arkham with his wife. He does so but with Leslie Thompkins (Kristen Hager) as hostage. Elsewhere, Bruce Wayne (David Mazouz) begins to explore his duplicitous side with those close to him as a promising new lead sets him on a devious and dangerous trail of Patrick “Matches” Malone (M. Malone), the man suspected of killing his parents, with Selina Kyle (Camren Bicondova). Meanwhile, the GCPD have tracked Victor back to his home, as they surround the premises Victor attempts to freeze his wife to set her in statsis until a cure for her disease is found; but he accidentally takes Nora’s life after she switches formulas. A distraught Victor freezes himself and is pronounced dead. Underneath Arkham Asylum at Indian Hill Professor Strange finally meets Mr Fries and assures him a world of new possibilities as he promises to Victor a new beginning for him…and for others!

However not all humans embrace these off planet saviors. As both the Batman (Ben Affleck) and Lex Luthor (Jesse Eisenberg) begin to develop seemingly their own plans to confront Superman. With Batman suspicious of Superman’s motives and Lex driven in the belief that knowledge, and not brute force, should lead to power in this world. Meanwhile Diana Prince (Gal Gadot) is attempting to protect her identity as the long-enduring Amazonian Wonder-Woman and discovers information into other meta-humans under investigation by Lex Luthor.
As both Lex and Batman put their plans into action it leads to a collision between Gotham’s Dark Knight and the self appointed protector of planet earth Superman. Their eventual clash sends Lex Luthor down a desperate path that can only end in tragedy for one of our heroes.

With Oswald Cobblepot (Robin Lord Taylor) on the run, the inquest in to Mayor Galavan’s  (James Frain) death exonerates Jim Gordon (Ben McKenzie) despite his lies on the stand. Even with his reputation intact lingering suspicions remain for members of the GCPD and, in particular, for Captain Barnes (Michael Chiklis). However, a new investigation is quickly opened after the bizarre death of a police officer who is frozen to death. Harvey Bullock (Donal Logue) and Jim connect the killing to a body snatching spree. Little do they know that a skilled cryogenics scientist called Victor Fries (Nathan Darrow) has been desperately experimenting on freezing and re-animating humans in order to freeze his terminally ill wife Nora (Kristen Hager) until a cure for her disease is found. Meanwhile, Cobblepot is captured and backs up Jim’s story to Barnes. However, he is sent to Arkham after he justifies his actions where the result of insanity. In Arkham, all is not how Cobblepot intended as the Chief of Psychiatry welcomes his new play thing and Oswald becomes a patient of Hugo Strange (BD Wong). As the GCPD target Fries’ as a suspect, discovering his laboratory, test subject A16 reanimates and Victor earns the nickname “Mr Freeze”. All the unwanted notoriety and news of the successful cryogenics experiments puts Victor firmly in the sights of Hugo Strange who begins plans to recruit Fries for Indian Hill.

The Galavan’s are after the Waynes and their associates as Tabitha (Jessica Lucas) hunts down Alfred (Sean Pertwee), so Theo (James Frain) abducts Bruce (David Mazouz) from Wayne Manor holding him prisoner until midnight and the time of his sacrifice to cleanse Gotham and restore the family name of Dumas. Meanwhile, Jim Gordon (Ben McKenzie) wakes up, a fugitive from the law, in an unexpected place and turns to dangerous allies for assistance in tracking down Galavan and Bruce Wayne, despite Leslie Thompkins (Morena Baccarin) failed intervention to try and pursuade him to stop his obsessive pursuit of Galavan. Jim and Harvey Bullock (Donal Logue) team up with Penguin (and his gang), Alfred, Selina Kyle and Lucius Fox (Chris Chalk) and move on Galavan’s residence where the Order of St Dumas is defeated. In the ensuing fallout Tabitha and Silver St. Cloud (Natalie Alyn Lind) begin to make their escape leaving Theo at the harsh, harsh mercy of Oswald Cobblepot (Robin Lord Taylor) and Gordon who take Theo to the docks and murder him, by bat, by gun and finally by umbrella! With the Galavan’s seemingly finished as a force in Gotham Jim proposes to Leslie to make amends just as another corpse is delivered to Indian Hill!
In post credits: A new dangerously cool villain is seen on the attack in the streets and alleyways of Gotham.

The Order of St Dumas go about their mysterious task throughout Gotham as they set on apparently random victims in a sacrifice to atone Gotham of its sins. As the bodies begin to pile up, Jim Gordon (Ben McKenzie) and Harvey Bullock’s (Donal Logue) investigation leads them to a secret crypt under Gotham where they learn that the Orders mission is not random but is centered around the son of Gotham…and the Son of Gotham must die. Meanwhile, Bruce Wayne (David Mazouz), still going against Alfred’s wishes, is kidnapped along with Silver St Cloud (Natalie Alyn Lind) by a man called Tom “The Knife” (Guest Star Tommy Flanagan) apparently working for Wayne Enterprises. Under knife point he manipulates Silver into revealing the name of Bruce’s parents’ apparent killer, just as Bruce reveals a darker more deceptive trait to his personality. A concerned Alfred Pennyworth (Sean Pertwee) grows suspicious of Bruce’s whereabouts and searches Theo Galavan’s (James Frain) residence, where he is confronted by Tabitha (Jessica Lucas) and seriously wounded in a fight. Elsewhere, the trial of the century sees Galavan acquitted of all charges leveled against him after former Mayor Aubrey James (Richard Kind) states that Penguin had kidnapped, tortured and threatened him to blame Galavan instead. With Theo free he is set to complete his plan to cleanse Gotham as he kidnaps Gordon and makes a visit to Wayne Manor.

Tabitha Galavan (Jessica Lucas) is all out for revenge following the arrest of her brother Theo (James Frain). She wants Jim Gordon’s (Ben McKenzie) head on a plate and she will stop at nothing to get it as she goes to a killer agency and puts out a contract for Jim’s assassination. Elsewhere, Bruce Wayne (David Mazouz) is still beside himself and is desperate to know the truth about his parent’s killers from Silver St. Cloud (Natalie Alyn Lind), but is stopped by his loyal guardian Alfred (Sean Pertwee) and his ever watchful Cat Selina Kyle (Camren Bicondova). Penguin (Robin Lord Taylor) and Ed (Cory Michael Smith) have another encounter as Nygma nurses Oswald back to health and gets the Penguin to move on from the death of his mother; with a few jabs of the needle, a lot of rest, a bit of henchman killing and some sage advice Edward Nygma begins the process of rehabilitation for Oswald Cobblepot. Meanwhile, back at Theo Galavan’s Gotham apartment, the attempts on Jim’s life organised by the mysterious Lady (Doctor Who’s Michelle Gomez) come thick and fast as Captain Barnes (Michael Chiklis) and Gordon investigate the residence for evidence. The continuous waves of killers are fended them off, but Barnes is severely injured in the process. As reinforcements arrive so does the fearless contract killer named Eduardo Flamingo Raúl Castillo, who is ruthless and skilled in the art of death and who also likes to dine out on his prey. On other waves arrive a different breed of killers as the Order of Saint Dumas enters Gotham City to execute the wishes of Theo Galavan.

Theo Galavan (James Frain) offers Bruce Wayne (David Mazouz) a proposition: Information about the killer of his parents in exchange for a  controlling stake in Wayne Enterprises. In the meantime, Theo has also instructed Barbara Kean (Erin Richards) to kill Jim Gordon (Ben McKenzie) and she confront him at the G.C.P.D. where Gordon risks himself and his integrity to find more information about Galavan. However, en route to an unspecified location the police convoy is attacked and Jim is taken hostage….hostage to Barbara’s fantasy for a twisted wedding at Gotham cathedral. However, Harvey Bullock (Donal Logue), Captain Barnes (Michael Chiklis), and the Strike Force discovers Gordon’s location and Barbara is given a bigger let down at the alter than she was expecting. Elsewhere Galavan’s other plan begins to unravel as Bruce declines Theo’s proposition just as Gordon arrives and arrests  following information obtained from Barbara.  Meanwhile, if you go down to the Gotham woods today you are sure of a big surprise, as was Ed Nygma (Cory Michael Smith) who has a run-in with a familiar face.

Butch Gilzean (Drew Powell) surprises Oswald Cobblepot (Robin Lord Taylor) with his independent thinking as he leads Penguin in to a trap of the Galavan’s making that has tragic consequences for his dearly beloved Mom – Gertrude Kappleput (Carol Kane). As Oswald escapes the betrayal he vows terrible vengeance upon Theo Galavan (James Frain) who has been elected mayor and who also promises to throw the resources of his new office at the Penguin. As the feud unfolds between the two men Jim Gordon (Ben McKenzie) begins to suspect that Galavan is embroiled in more corrupt, criminal activities than his standing would suggest. As Theo hosts his mayoral victory celebrations the tensions erupt in to a gun fight as Cobblepot arrives uninvited with his waddling henchmen. In the face-off between the GCPD and Penguin’s men Galavan is exposed to Gordon as the corrupt and murdering official we’ve known him to be and Jim states his intention to bring him down. Elsewhere,  following the death of Kristen Kringle (Chelsea Spack), the mental state of Edward Nygma (Cory Michael Smith) worsens as his split personality attempts to convince him that he enjoys getting away with murder.

At two separate dinners in the city of Gotham, Bruce (David Mazouz) is led further into the Galavan’s tangled lives and a date between Ed Nygma (Cory Michael Smith) and Kristen Kringle (Chelsea Spack) leads to some huge revelations. Finally new dark secrets are revealed in the Indian Hill facility under Gotham that could change the city forever.
